異なる文字表示に変わってしまったということでしょうか。
該当部分をコピーして別のエディタ等にペーストした場合はどうでしょうか。
状況が不明な部分がありますので、下記を記載されると回答がつきやすくなると思います。
・InDesign CS 5.5のバージョン（サブバージョンを含む）
・使用しているOSとそのバージョン
・置換前および置換後のフォント名
・文字化けが起きる前と起きた後のスクリーンショット

どのように化けたのかが情報がありませんので、いただいた情報内での話ですが……。
まず、「Helvetica Neue(T1) 66 Medium Italic」と「Helvetica Neue(TT)」は
フォントフォーマットが異なり、別物のフォントと考えるべきです。
置き換えることで意図する組結果からは変わる可能性が出てきます。
またCS5.x製品は、OS X 10.9以降では動作保証外です。
よって利用自体が自己責任の範疇になります。
今回の置換ですが、一旦別の欧文フォントに置換して保存した後に、
再度本来置換したいフォントにした場合はどうなるかの確認が必要になると考えます。
また、前述のとおり、置換することで意図する結果からは変わる可能性が高いこと、
置換前のフォントがType1ということですと同じフォントを入手するのはすでに不可能ですので、
OpenTypeフォントでの運用に切り替えられるのが望ましいと考えます。

コンテンツ収集・配置ツールでのエラー
windows8.1
CS6を使用しています。コンテンツ収集ツールでコンテンツを収集した後、コンテンツ配置ツールでリンク作成にチェックをつけてから
カーソルを移動させると強制終了します。リンク作成にチェックをいれなければ強制終了しません。
初期設定、再インストールしても解決できませんでした。

cs6 2段組の場合の脚注レイアウトについて
本文が横書き2段組の場合、脚注も各段下部に挿入されるが、その脚注の始まる位置を両段ともそろえたい。
あるいは本文は横書き2段組のまま、脚注はページ下部に一段で入力したい。

ノドに合わせて配置したマスターページのオブジェクトが正常に反映されない
見開きで作成しているマスターページのノドにあわせて配置しているオブジェクトが正常に反映されません。
例えば、Aマスターの左ページのノドにあわせてオブジェクトを配置し、実際のページの左をA以外のマスター、右をAマスターで設定した場合、左ページにAマスターのオブジェクトが反映されてしまいます。
0.001mmでもノドから離れていると正常に処理されますが、ピッタリ合わせていると駄目なようです。
CS4 では問題なかったのですが、CS6以降ではこの症状がでています。
OS は Macで、10.8、10.9、10.10で確認しましたが、変わりませんでした。
解決方法などご存じの方がいらっしゃいましたら、ご教授頂ければと思います。

CS6 IllustratorとInDesignが起動直後にフリーズ
Illustratorフォーラムに類似の内容を投稿しましたが、InDesignでも同じ問題が起きることが
分かりましたのでこちらに再投稿します。

①お使いのOSとそのバージョン：Windows 7 Professional Service Pack 1
②製品とそのバージョン: Adobe Design Standard CS6
③トラブルの内容: 社内ネットワークに接続しているとIllustratorとInDesignが起動直後にフリーズする
④エラーメッセージ： なし（フリーズする）

InDesignとIllustratorが起動直後にフリーズする現象を繰り返しています。
LANケーブルを抜いてネットワークから遮断すると通常どおり使えるようです。
Photoshop他はネットワークに接続していても問題なく動いています。
おかしいなと思ったら：Windows 版 Illustrator CS6
はG以外を試しました（追加フォントをインストールしていないため）が解決せず、
アンインストール→再インストール＆ライセンス認証でも解決しません。
社内ネットワーク管理者に問い合わせたところ、同様の現象の報告がないため、社内ネットワークではなく
端末固有の問題ではないかとのことで、Adobeサポートにコンタクトするように言われました。
Illustratorがフリーズしたときのamt3.logファイルの内容をペーストします。よろしくお願いします。

InDesignの場合はご希望の処理は標準では設定を持っていないため、
別のテキストフレーム/フレームグリッドで作成が必要になると思います。

左右ページに配置するオブジェクトの組み合わせごとに
見開きマスターを作る方法しかないと思います。

①380ＭＢのＰＤＦはアップロードできませでしたが、180ＭＢはできました。アップロードできる容量に制限はありますか？
②また、１契約あたりの利用できるトータルの容量はありますか？

windows8.1です。InDesign CCが起動できません。
CC自体をサインアウトしてみたり、InDesignをアンインストールしてみたり
おかしいなと思ったら（Windows 版 InDesign CC）
こちらの方法を試みてみたのですが（D・E以外）、アイコンをクリックしても全く反応がない状態が続いています。
InDesignが立ち上がらないのでCtrl+Alt+Shiftで環境設定を削除することもできず、手動削除をしようとしてもファイルが見つからないと表示されます。
タスクマネージャーをみると、バックグラウンド プロセスで15%ぐらいのまま、いっこうに進んでいません。

mac osをEl Capitanにバージョンアップしたら、indesignが立ち上がらなくなった
先日、macのosをEl Capitanにバージョンアップしました。
しばらくは問題なかったのですが、昨日、indesignのファイルを開こうと思ったら、開いたかと思うと、画面から消えてしまって、出たり、消えたりと、おかしな状態になり、そのうち、アプ リケーションが立ち上がらなくなってしまいました。
ネットで検索したところ、アンインストール後、インストールをしたら、使えるようになったとの意見があったのでそうしようかと思っています。
が、しばらくインストールDVDをさわることがなく、忘れているのですが、製品版のCreativeSuite5.5にキャンペーンで6.0もついてきたように記憶しています。
今、手もとに5.5のDVDはあるのですが、6.0へのバージョンアップ用DVDが見あたりません。5.5のDVDで6.0のバージョンアップまでできましたか？それとも、別に6.0用のDV Dが送られてきているはずですか？記憶になく、アンインストールができない状況です。
問題が、Indesigneが立ち上がらないことと、DVDの仕様についての2点有り、ややこしいのですが、どちらかでも教えていただきたく思います。

El Capitanに対応しているとAdobeがアナウンスしているのは最新のCC 2014のみです。
それ以外のバージョンに関しては、動作に不具合があっても「自己責任」になります…
特にCS6以前のバージョンに関しては、不具合が多いようです。
CS6に関しては「おかしいなと思ったら：Mac OS 版 InDesign CS6」に掲載されている対処方法をお試しください。
再インストール用のインストーラは「Creative Suite 6 および CS6 アプリケーションのダウンロード」からダウンロードできます。
ただし、インストール時にはシリアル番号が必要ですので、お手元にあるか確認してください。

助言、ありがとうございます。
いろいろ試してみましたが改善せず、Crestive Cloudを購入して、旧バージョンをインストールし、試してみました。
それでも、まだ解決していません。
互換性の関係で、CS6でないと困ります。
トホホ名状態です。
もう少し、いろいろ試してみます。
